cant help but think this may well be a graphics issue ... is your graphics card overheating at all or behaving strange in any other program? Perhaps go into your graphics settings and restore defaults may work...???

Can no longer calibrate my cintiq pen
Old problem, but I had the same issue. I found that if I search for pen in the start menu and select "Calibrate the screen for pen or touch input" it fails, but if I select "Set up your pen and tablet" and choose the calibrate pen tab there, it works perfectly. Cintiq UX21 on Win 7, using Synergy to keyboard/mouse share with my OX Yosemite iMac

Is it possible that Wacom might have released a firmware update for your Cintiq? Wacom may have released a firmware update that will allow it to stay in sync w/ Mac Yosemite.
